The present invention relates to a tomato insertion-deletion marker primer set for discriminating wild tomato species from cultivated tomato species. More specifically, it is confirmed that genetic sequences from S. pimpinellifolium, wild tomato species, and S. lycopersicum, cultivated tomato species, are compared to select 5 sites of insertion and deletion (Indel) from each of 12 tomato chromosomes, and a primer for amplifying the Indel sites is used to be able to discriminate S. pimpinellifolium, wild tomato species, from S. lycopersicum, cultivated tomato species. Therefore, the tomato insertion-deletion marker primer set of the present invention can be used as a primer set for discriminating S. pimpinellifolium, wild tomato species, from S. lycopersicum, cultivated tomato species.
