The present invention relates to a method for cultivating tomato containing organic selenium. More specifically, the present invention relates to a method for cultivating tomato containing organic selenium which is capable of providing various functions of selenium as well as efficacy of the tomato itself to the human body by mixing organic selenium using a chelate extraction process with agricultural water treated by a water treatment filter using natural mordenite to prepare an aqueous organic selenium solution, and spraying a fixed amount of the aqueous organic selenium solution onto the tomato, thereby increasing the content of organic selenium in the tomato. A method for cultivating tomato containing organic selenium according to the present invention comprises: a step (a) of reacting a natural mordenite powder with an aqueous sodium compound solution or an aqueous potassium compound solution to impregnate pores of natural mordenite with at least one of sodium compounds and potassium compounds using natural mordenite as a support; a step (b) of solidifying a product of the step (a) into the form of a filter; a step (c) of treating agricultural water with the filter of the step (b) to remove dissolved solids and residual chlorine from the agricultural water; a step (d) of reacting inorganic selenium compounds with an amino acid or an organic acid to prepare organic selenium compounds by chelation; a step (e) of mixing the organic selenium compounds of the step (d) with the treated agricultural water of the step (c) to prepare an aqueous organic selenium solution; and a step (f) of performing foliar fertilizer application of a product of the step (e) from a time of flowering of 3 to 4 flowers in a single stage of tomato, and spraying a fixed amount of the product in the morning twice a week such that a spraying process is performed by scattering the product to such an extent that water is not flown along the leaves when spraying the product on leaves of the tomato.
