The system comprises a sample subsystem equipped with one or more containers for holding samples, alongside a reagent subsystem containing one or more containers for various specialized reagents. These reagents comprise at least a Lipid Extraction Reagent (LER) and preferably one of a Refractive Index Reagent (RIR), a Bleaching Reagent (BR), a Labelling Reagent (LR), a Calcium Removal Reagent (CRR), and a Fixative Reagent (FR). The sample and reagent subsystems are interconnected through one or more multi-channel subsystems, facilitating efficient fluid communication. Additionally, the system preferably integrates a waste disposal unit, enhancing operational convenience and safety. The method for sample clearing comprises a bleaching step which comprises contacting the sample with hydrogen peroxide (H2O2), and/or a clearing step that comprises contacting the sample with 2,2'-thiodiethanol (TDE).
