The invention discloses a separation and identification method for pathogenic bacteria of tobacco bacterial black spot. The separation and identification method comprises the following steps: S1, collecting disease samples; S2, separating pathogenic bacteria; S3, culturing and screening the pathogenic bacteria; S4, preparing colony PCR bacterial suspension; S5, carrying out PCR amplification and identification; and S6, amplifying and verifying 16S rRNA gene. The separation and identification method can rapidly and accurately obtain pathogenic bacteria of tobacco black spot, effectively exclude other infectious microbes, and improve the separation and purification efficiency, with more than 87% of separation and purification rate. A specific primer for pathogenic bacteria of bacterial black spot is used for PCR amplification and verification of gray colonies, so as to improve selectivity of a target strain and quickly identify pathogenic bacteria.
