The invention discloses functional molecular markers for screening/detecting major resistance loci of black rot of tobacco and application of the functional molecular markers. Each functional molecular marker comprises a positive primer and a negative primer. Paired primers used by the functional molecular markers are selected from a group A or a group B, wherein the group A comprises any two primer pairs selected from the following primer pairs: a first primer pair consisting of SEQ ID NO: 1 and SEQ ID NO: 2, a second primer pair consisting of SEQ ID NO: 3 and SEQ ID NO: 4, a third primer pair consisting of SEQ ID NO: 5 and SEQ ID NO: 6, and a fourth primer pair consisting of SEQ ID NO: 7 and SEQ ID NO: 8; and the group B comprises any two primer pairs selected from the following primer pairs: a fifth primer pair composed of SEQ ID NO: 9 and SEQ ID NO: 10, a sixth primer pair composed of SEQ ID NO: 11 and SEQ ID NO: 12, and a seventh primer pair composed of SEQ ID NO: 13 and SEQ ID NO: 14. The functional molecular markers have the characteristics of convenience, high efficiency and duality in assisted breeding of the tobacco. Genetic effect analysis shows that the black rot resistance of cultivated tobacco roots can be remarkably improved by introducing the molecular markers into a RBRR1 locus in an assisted and selected manner.
