The invention discloses a whole genome selection model for predicting the fructose content of tobacco and an application of the whole genome selection model. The whole genome selection model for predicting the fructose content of the tobacco is Bayes CFRC; in order to enable the prediction precision of the model on the fructose content phenotypic value in the tobacco to be optimal, the core parameter values such as the number (n1) of molecular markers, the scale (n2) of a training group, the ratio (n3) of the training group to a test group and the prediction precision value (n4) of the model in a candidate prediction model Bayes C are clearly specified. The application is the application of utilizing the whole genome selection model Bayes CFRC to analyze genotype data of a tobacco population so as to predict the fructose content of the tobacco population. The tobacco fructose content whole genome selection model Bayes CFRC can accurately predict the fructose content value of each tobacco plant in the group according to the genotype of the tobacco group, so that the cultivation of varieties (lines) with different fructose content levels in tobacco quality breeding is realized.
