The invention discloses a tobacco seed metabonomics analysis method based on gas chromatography and mass spectrometry. The method comprises steps of pre-treatment of a sample, gas chromatography and mass spectrometry separation, structure identification of a metabolite, quantitative analysis of a metabolite, and data analysis. A polar solvent and a non-polar solvent are used for extracting a polar metabolite and a non-polar metabolite from tobacco seeds. All metabolites collected by gas chromatography and mass spectrometry are subjected to qualitative identification through adoption of retention indexes and mass spectrum spectral library, and all the collected metabolites are subjected to quantitative analysis through a non-targeted quantitative analysis method. The method provides important references for development of the research relative to tobacco seed metabonomics.
