The invention discloses a gas chromatographic mass spectrometry-based tobacco stem metabonomics analysis method. The method comprises the steps of sample pretreatment, gas chromatographic mass spectrometry separation, metabolite structure identification, quantitative analysis of metabolites, and data analysis. The method comprises the following steps: respectively extracting polar metabolites and non-polar metabolites of tobacco stems by adopting a polar solvent and a non-polar solvent, qualitatively identifying all the metabolites acquired by the gas chromatographic mass spectrometry by adopting a retention index and a mass spectrum database, and quantitatively analyzing all the acquired metabolites by adopting a non-target quantitative analysis technology. The method provides important references for development of tobacco stem metabolism metabonomics related researches.
