In the disclosure herein, recombinant bovine milk proteins are produced in transgenic plants via upstream genetic enhancement and isolated via downstream purification. Parallel upstream techniques increase accumulation by suppressing the ER-associated degradation (ERAD) pathway using dominant-negative GmR1-5 variants and overexpressing ERD2 homologs to enhance retrieval of HDEL-tagged proteins from the Golgi to the endoplasmic reticulum. These techniques collectively prevent the degradation of unstructured caseins and overcome the saturation of endogenous retention machinery. Following high-yield production, a downstream method isolates functional recombinant casein micelles (RCMs) from plant extracts via selective salt-induced precipitation using magnesium chloride or ammonium sulfate. By controlling salt concentration, pH, and temperature, RCMs are selectively partitioned from endogenous soy proteins. This unified pipeline maximizes protein yields within the seed and ensures a pure, functional end-product for dairy applications.
